Automatic documentation using PHPDocumentor (I fixed the link)

(It isn't complete, suggestions welcome on how to improve it, but I figured a relatively short introduction to how some of the software works would be easier than reading the PHPDocumentator or comments in the code. I'd recommend reading this first, asking me questions, and then reading the code. Note: the install instructions and the release notes are more up to date than this documentation).
